Development of SNPs in Siniperca chuatsi Basilewsky using high-throughput sequencing

The Chinese perch ( Siniperca chuatsi Basilewsky) is an endemic freshwater fish species in eastern Asian countries. The perch is mainly distributed in the Yangtze River drainage in China. The wild population of S. chuatsi has declined dramatically due to habitat degradation, anthropogenic activities and eutrophication. Unfortunately, researches regarding its genetic markers are scarce. In this study, 40 SNP markers were developed successfully from 30 individuals. The observed heterozygosity ( H o) and expected heterozygosity ( H e) varied from 0.4915 to 0.8734 and 0.1528 to 0.5000, respectively. The minor allele frequency ranged from 0.0667 to 0.5000. The Effective number of alleles varied from 1.1421 to 2.000. Thirty-six SNPs have been confirmed to fit Hardy–Weinberg equilibrium after Bonferroni correction (P < 0.0013). The first set of SNP makers developed from S. chuatsi will provide a useful resource in population genetics and quantitative genetics.
