Triplophysa siluroides is an endemic species to the upper reaches of the Yellow River. Due to over fishing and habitat destruction, the natural population of T. siluroides has decreased dramatically in recent years. Insufficient molecular markers have limited the effective conservation and management of this species. In the present study, we reported the isolation and characterization of 50 SNP markers in T. siluroides. The minor allele frequency ranged from 0.083 to 0.483, and the observed and expected heterozygosities ranged from 0.133 to 0.667 and 0.155 to 0.508, respectively. Polymorphic information content ranged from 0.141 to 0.399. Among these SNPs, only three loci showed significant departures from the Hardy–Weinberg equilibrium (P < 0.01). The novel polymorphic SNPs will be helpful for the future study on genetic management and population conservation for this species.
